腔棘魚最早的化石紀錄始於泥盆紀中期，其鰭上附有肌肉組織，過去生活在淺水區，被認為是具有水陸間移動能力、介於魚類與兩棲類的相關物種。曾有很長一段時間，學界認為腔棘魚應在白堊紀末期滅絕，直到1938年，南非外海捕獲活體後，人們才注意到腔棘魚的族群仍存在於深水區，腔棘魚也成為活化石最有名的代表物種。
